Long path tools or super copying programs that support long path names will help you in your issue and as a solution out of the box for the path names, are they all in subdir's or spread out all over the place? I am happy that my answer was helpful and as an answer to your question, Yeah, you can run it while everything is "live", it will copy everything it can in the background (you select what shares you want to copy), you can then run the transfer as much as you want so you can copy everything one week,...
